There are a several ways to do this (disable/turn off the slot or device in it). All using ACPI patches, some simple and others more complex. What works best on your system is a matter of trial and error. And checking if the card is powered/gets warm.

One of those should do the trick, if not let me know and we'll hopefully figure something out. With ACPI there are many ways to get something done, sometimes too many ways. But it should be possible.
If none of the above methods work please upload a clean (unpatched) dump of your ACPI tables. Just to get an idea how things work on your system.
