I've recently completed a Vanilla installation of macOS 10.12, Sierra. For the UEFI-based installation, I formatted my 1TB Hard Drive to use a GUID Partition Map, and I have three partitions set up: 490GB for Macintosh (Extended Journal), 490GB for Windows (also Extended Journal, then tried ExFAT), and 20GB set aside for a shared folder between the two which used the ExFAT format. While I had successfully installed macOS, when booting up my Rufus-made Windows 10 USB Installer and trying to select the partition to install on, I get the error that I'm using an MBR partition table, and that I'll need to use a GPT partition table because I'm booting my UEFI-ready installation media to install Windows. But, I know that I have a GPT partition table, and that UEFI is working fine, because I selected it during the initial installation of macOS, and macOS is working fine so it's not like UEFI broke. I've tried installing Windows with its partition formatted to both Extended Journaled and ExFAT, and both produce that same "currently using an MBR partition table, need to use a GPT partition table" error. The only way I can really see myself getting around this is by formatting the hard drive completely, but I'm reluctant to do so. Any suggestions?
